Hello, my opinion is thats really give the difference is the quality of your scanner, there are good programs like vuescan where you can change multiple options, but you need buy it. If you have a good scanner the scanner software will be good I think.
I had a brother scanner, and when I scan colours does not match properly I cannot fix it with any software. Now I buy a used Epson and my scans are better that before only with the scanner software.
I can give you only some advices, like push specially de box near to the glass for do not get blurred zones. Use 600 dpi without compression jpg, it will better png or similar but it will became heavy file, sometimes too much. 600 dpi will be better for retouch or reconstruct broken places.
